I was wondering why the batt Borger has two connections. The other one didn't seem to do anything.

You are correct, the other three pins on the 6-pin header are not used.
We have used a 6-pin header so that when the BattBorg is fitted to a PicoBorg Reverse or UltraBorg it mounts neatly on top of the whole daisy-chain header.
