Looking at various guides on your website, I noticed that the pins used to power the touchscreen can not be used while Battborg is connected to the raspberry Pi since it uses the same pins. Is there any way to work around this issue?

Yes they can both be connected at th same time, we have used this pairing ourselves a couple of times :)
You will want some single pin male-to-female cables to make the connections from the BattBorg.
The connections you will need to make are:
A. The remaining 5V connection on the BattBorg
B. The remaining 5V pin on the Raspberry Pi GPIO
See the image below for the 5V and GND connections on the BattBorg 6-pin connector.
The only thing to bear in mind is that powering both a Pi 3 and the touchscreen takes most of the 1.5 A limit of the BattBorg.
In other words you will need to keep the amount of power used by USB devices to a minimum.
